Instant Death reads that a model suffering an unsaved wound from an attack is reduced to 0 wounds and removed as a casualty. It doesn't really specify model or weapon, just an attack.
It's the same as if you hit a T4 model with a S8 hit, it suffers ID. It's not the weapon having the rule in that scenario which leads me to think that a model with the rule would still have it regardless of a weapon used.

I'm fine with not being able to pay to remove limitations, as that could probably spiral out of control pretty fast.
If I did care enough to fight for it, I'd argue from a fluff standpoint that the XP could be used for scientific research on making the blades have a smaller failure rate than 17%. Not great for military tech you silly blue scientists! At least, that's how I'm picturing the rest of the upgrades he's getting. A lot of stuff can be explained away with the line "We upgraded your suit". Hey, if it works for Tony Stark, why can't it work for the blueberries?
But again, I am completely fine with not being able to remove this limitation.
