Therefore, a Tau Commander's Crisis suit could therefore fire both a missile pod and a twin-linked plasma rifle using a hardwired multitracker?

As far as I can tell, yes they would since with the multi-tracker they are allowed to fire 2 weapons.
Best example I can give for why a TL weapon is counted as 1 weapon is that if you score a "weapon destroyed" result against a vehicle with a TL weapon you don't remove on of the weapons that make up the TL one, you remove the entire TL weapon

Not sure whether to twin-link the missile pod or the plasma rifle, though.

Missile pod for certain, it's your distance weapon which you'll statistically make the majority of your shots with.

I still agree with that, actually. In fact, I've concluded that the twin-linking is still not worthwhile; my suits will remain the same.
